Brotherhood of Steel Problem?

Today I found out that the Brotherhood of Steel will not side with the NCR if Hardin is in charge. I already gave Hardin the means to have the Elder oust from command so now I have this problem. The other elder is still in charge, so if i kill Hardin silently will the old elder automatically stay in charge? It would be a real shame if i had to blow up the bunker.
